Bugs are a problem on any ride at the time about a 1/2 hr before sunset until about a 1/2 hr after sunset.

The back seat is my favorite, but for your first time, I suggest sitting in the back of the second car... you get great airtime without bugs smashing into you :)

First time? I don't know. I don't have much experience with the middle. The back is very intense over the first hill and turn, occasionally causing a partial grey out. The front pushes you over hills, while the back pulls. The front is vewry windy and occasionally buggy. The middle is probably the least intense. You'll have lots of choices, because it is a 9-car train (I think?) with two rows per car (two people per row).
On Magnum, last row of the first car is the most intense, but the back and front rows are also intense. I did read some advice not to sit in the last row of any Magnum car except the first, so there's that. I haven't tested how rough it is in the last rows as opposed to others.
While a do advocate riding MXL-200 in the first car, i would have to say that the best seat is in the second row. The seat is in between the wheels so it isn't (as) rough. And it also isn't as bad on the Painful Bunnies and on the Thigh Killer (last hills and third hill).
But onto Millennium, the best seat in my opinion is on when you ride and what you like in terms of a coaster. If you ride in the morning or late evening, ride in the front. Also the front is a good choice if you dont like force but like views and seeing whats ahed. Overall, the best for a new rider or a person who has to have the front seat.
My personal favorite, however, is the back seat or at least the back two cars. These are especially cool in the late evening or late morning. It is also a good ride for the best positive g-forces and the second best negative g's in the park.
But all of that is overwhelmed by the wait time. If you just want to ride the ride, ride wherever you can get on the next train. It is worth the wait if you only have one day, however.

The time of day is because of yes the bugs, but also the sun position (granted that it will vary as the year goes on) and how the crowds react to the ride. The late morning and late evening are best to ride in the front because the bugs are at a minimum and the sun wont get in your eyes as much. But the park is also starting to clear out or its still early in the day so the front will have a short line.

My last two rides on Millennium were 9-1 early entry and 2-1 around 9pm. While the early morning ride was definitely a great wake-up call, I felt my head buzzing a bit after I got off. I think I'm just getting too old for the back of coasters...except a recent 6-1 trip on Magnum was just fine.
The 2-1 ride on Millennium was absolutely awesome though, the best I've had in a long time. You're close enough to the front to still get a great view, no whipping, and still great air time. No bugs either. I was going to try 5-1 since I've heard that has the best airtime, but got paired with another single rider.
There really isn't a bad seat on Millennium, it just depends on if you prefer air time, views, or the whipping feeling.
Magnum I go with any car, first or second row. My back can't handle the back rows on Magum anymore. My favorites are 3-2 and 4-1.
